Karaft is a simple crafting system using items already present in the game. (Well, there is one new item to prevent original gem recipes from overriding the new recipes. Main flaw in the transmute system.)
Basically, the new recipes allow you to make magic, rare, and sometimes unique weapons and armors from any weapon and armor, when combined with matching gems. The idea is this: items and gems are associated with the four stats, strength, dexterity, magic, and defense. By transmuting one item and two gems that match in stat, you get an item in the same category. The two gems can have same or different names, as long as they are associated with a common stat. The gems can be any quality or mixed quality.
So here are the table of matching item categories, stats, and gems.

Three gem types are wildcard, which means they can be used to fill in any stat: fire ember, eyeball, and skull. The description of the gem will tell you which stat it is associated with.
The chances of rarities of the outcome product are as follows:
Magic (green) item 10%
Rare (blue) item ~85.7% (90/105)
Unique (orange) item ~4.3% (4.5/105)
Examples:
Bow + Deep ember + Flow ember = magical ranged weapon
Bow + 2 Deep ember = magical ranged weapon
Helmet + 2 Deep ember = magical armor
Helmet + Cold ember + Eyeball = magical armor
Gem upgrades could mess up when you try these new recipes if the item . For instance, when you put a bow and two cold embers of equal quality, you would get an upgraded cold ember and your bow back. It didn't match the new recipes, but it did match the original gem recipes. To avoid this, there is a new item you can buy at the general merchant called the gemmaker, which cost 1 gold and are stackable to 600. When you want to upgrade a pair of gems, you put this gemmaker along with two gems of equal quality to upgrade those gems. You don't need the gemmaker when transmuting 4 gems at a time.
